At the start, knowing that the Space Pirates had got their hands on the last of the Metroids, and that they would surely either clone it or force reproduction. This after the mission to SR388 to exterminate the species and prevent exactly that.
In the end, though, discovering that the larva had imprinted on me enough to spare my life once and save it another time was quite the experience. I doubt the Metroids were sapient, but they evidently had longer memories than previously thought.
